The only way Plex is showing them is with the four parts of episode one taking the place of episodes 1, 2, 3, and 5, and with the first two parts of episode two taking spots 6 and 7. All of the other files in the folder are being ignored.

Adding to this: This is a needed feature. If you want to be able to keep seeding a movie, you can't merge the two parts into one, but you can easily rename the files to match a naming convention. It's what I did with Plex and it worked great. Also: the whole point of this software is to remove the need for mucking about with the actual files.
